You're doing something like this?

I'm not an expert, but my understanding is this.
Search engines generally ignore javascript.
Therefore they should index the page as it would appear with javascript
disabled.
So it should make no difference.
BUT if some search engine spammers may use a javascript redirect to fool a
search engine.
Therefore search engines MAY take account of this and either go to the
redirect page or penalise/disbar sites that use javascript redirects.
Google doesn't appear to do this.

But it's worth putting links to all of your pages in between a couple of
noframe tags. This way the search engine will actually know that all your
pages exist.

Subject: FN-FORUM Search engines and redirects
Hi all
One of our clients sites is currently #1 on google for a couple of major
(for them) search terms, and #2 for a couple of others. The problem is that
the site has been built using frames. In the past we've used a javascript
redirect combined with a querystring to ensure that pages where displayed
inside the frame set. The pages appearing as the results for those search
phrases didn't have a redirect when they were indexed. Will adding the
redirect now damaging their placings?
