Quark files are just the text & layout with no images hence they are pretty
small. Are you sure you are not embedding the images in
Illustrator/InDesign. You have to send the images separately if you...

I've only started using Indesign as everywhere I've worked Quark is standard. I
don't particularly like Quark (verging on hatred now) and love Indesign, but
the file sizes in Quark stay comparitively...

You may find this unhelpful, but have you considered using InDesign
instead? you can use layers and transparencies in that with ease.

I personally prefer the first one, it looks more professional than the
second and the navigation and layout is very easy to use as well.
