This is what I'd do - bear in mind I'm a Mac guy and I haven't used
Eudora for Mac in years either - but as I see it, this methodology
should work.

Locate everything to do with Eudora - the program, your mail boxes,
preferences, configurations - whatever. Now back'em up to CD (or
whatever).
Delete the lot - I believe you might have an uninstaller to run to
clean out the registry?

All cleaned out? Now re-install. Confirm it now works.

Now perform a forensic comparison between the file/folder structure
you have (re)created on the C drive and what you have on the CD.
Determine what needs to be moved from the CD and where it needs to go
in the Eudora folder strcture - you'll now be replacing certain files.
I'd move files rather than folders so you don't disturb the pristine
folder structure on the HD. BTW - make sure Eudora's shutdown before
you do this.

Of course there's almost certainly a less drastic solution - even a
mind-numbingly simple one. But sometimes it IS better to use a
sledgehammer to crack a nut than to search fruitlessly for a
nutcracker.
