Check they are not grouped, linked or masked.
Try moving the layer to a new canvas, test blending/effects, and bring back
to original as a new layer.

Yeah, well I think so, they've got their own separate 'rows' in the layers
pallete. I did think of that, but then as far as I could see they were
separate layers.
