Have you tried HandBrake?

As I said MPEG StreamClip is how I normally edit ads out of my
archived TV, but Handbrake is great at taking a whole DVD and
converting it down.
at the end of the day the settings you choose are critical.
another conversion tool I've used a fair bit (on Mac) is VisualHub:
